There are jump gates but when you have a fleet follow you they don't go through gates so they take litterally take an hour to fly to where you want them. Managing your fleet is idiodic, you have to have them merge, you cant just select ships in a menu and add them you have to look on the galaxy map and physically tell them to merge and most of the time they sit there for 15 min trying to merge together. The only other major downside I would point out is that no matter how many guns you have on your ship, they can only fire at 1 target at a time. This can get a bit frustrating when you have a Dreadnought with 32 guns and you're surrounded by dozens of smaller enemy ships that you could take out very quickly if you could shoot more than 1 at a time.
